Are there any options to schedule a web site deployment?
I use OttoFMS to schedule database updates after hours, but am unable to synchronize my deployments so that FileMaker AND my site is updated at the same time.

Not currently but that could be a good feature

The good think is you can do at any time and usually the front and back end don’t interfere. Meaning, usually it’s safe to do a backend deployment independently as the front end and have the front end deploy later on when present, assuming you followed a good coating practices.
